Follow-up Comment #1:
In current versions of Octave, it is possible to save scalar struct values
HDF5 format files with the -hdf5 option (LS_HDF5).
Moreover, in Octave 5.1 the 'write_header', 'do_save', and other functions
relating to loading and saving Octave data are no longer part of the public
API. There has been some discussion on the maintainers mailing list about
making them public again, but the safest approach is to embed an interpreter
and call the load and save functions through the interpreter.
Since this isn't reproducible as posted, I'm closing this as invalid, but
please do feel free to comment or report another bug if you still run into
issues in a current version of Octave.
