Follow-up Comment #15, bug #53841 (project octave):
You're right, I was running it from ./run-octave --gui. I went ahead and did a
make install and launched octave --gui and the two popups are still happening
but with the path:
/usr/local/share/octave/4.4.0/doc/octave_interpreter.qhc
The assistant command works fine (opens docs in GUI).

assistant -collectionFile
/usr/local/share/octave/4.4.0/doc/octave_interpreter.qhc
