Follow-up Comment #4, bug #49520 (project octave): The Octave Manual in Appendix E.3 Compiling Octave with 64-bit Indexing is very clear that all of Octave's dependent libraries have to be re-built with 64-bit indices if Octave itself is built with --enable-64. And it really isn't configure's fault if it chooses the wrong library.
