Thank you for the bug report and the reproducing netcdf file.
This is fixed in netcdf 1.0.9

I get now the same results as in matlab:

>> pkg load netcdf
>> x = ncread('foo.nc', 'tp');
>> x(10,1,29)
ans = NaN
>> x(10,1,29) = nan ;
>> ncwrite('foo.nc', 'tp', x);
>> x = ncread('foo.nc', 'tp');
>> x(10,1,29)
ans = NaN
>> 

This bug can be closed.
