Mike, you can put in the gnulib patches whenever you like.

During ./autogen.sh I see the following:

Updating file m4/codeset.m4 (backup in m4/codeset.m4~)
Updating file m4/glibc21.m4 (backup in m4/glibc21.m4~)
Updating file m4/inttypes_h.m4 (backup in m4/inttypes_h.m4~)
Updating file m4/lib-ld.m4 (backup in m4/lib-ld.m4~)
Updating file m4/lib-link.m4 (backup in m4/lib-link.m4~)
Updating file m4/lib-prefix.m4 (backup in m4/lib-prefix.m4~)
Updating file m4/stdint_h.m4 (backup in m4/stdint_h.m4~)

Those files can probably be deleted by your patches?
