I made some test and you're right! Using 

C:\Program Files (x86)\LilyPond\usr\bin\python2.4.exe midi2ly.py test.mid

all work correctly.

It would be nice to configure Frescobaldi to reference this executable, so if someone know how to do it would be great.

It looks like a python problem.
Thus, I'm not sure I can help here, I've neither windows nor do I know python.

Some observations, though:
On my Linux-machine I've Python 2.7.9, but "2.19.36" ships Python 2.4.5

If I try to invoke midi2ly with system-python I get
Traceback (most recent call last):
  File "midi2ly", line 54, in <module>
    import midi
ImportError: /home/hermann/lilydevel/usr/lib/lilypond/current/python/midi.so:
undefined symbol: Py_InitModule4

Using lilypond's python all works.
