Lilypond wants to finish the 6/4 bar that you are 4 crotchets into.  If that is also what you want, then just change to 4/4 four beats earlier than you are (i.e. at the end of a full bar of 6/4).

If you want to throw away the two remaining crotchets in that bar and start with a fresh bar of 6/4, then you will have to engage in some trickery to make Lilypond play along:

 \repeat volta 2 {
 c'4 b8 a g4 c c c c b8 c d4 e d c d e
 \set Timing.measureLength = #(ly:make-moment 4 4) d2~ d
 }
 \set Timing.measureLength = #(ly:make-moment 6 4)

If you want to prolong the final note of the repeat to fill out the full bar, use alternate endings.  Unfortunately, the same trickery is still required - in this case Lilypond ought to be able to figure out the need for partial bars itself, but currently it needs help to do so:

 \repeat volta 2 {
 c'4 b8 a g4 c c c c b8 c d4 e d c d e
\alternative {
  {
  \set Timing.measureLength = #(ly:make-moment 4 4) d2~ d
  }
