I found the problem.  I had input a ^\markup { \finger "O" } which lilypond wasnt responding to which led to the blank pdf.  Thanks for all of the ideas.  Problem solved!

and you installed SP1 recently right?

if yes then that is your problem - uninstall SP1 and see if you get your files working. I think you will.
