Manual beaming affects the lyrics, this is intended.
It is said in NR 2.1.1 Common notation for vocal music >
Multiple notes to one syllable

You can disable it (see below).

AFAIK it is not possible to mix between lyrics aligned to a melody
(automatic syllable duration) and lyrics with manual syllable durations.

Yep!  The appropriate properties is "melismaBusyProperties".
If you want only only ties and slurs to be considered as melismata but
not manual beams, then you can set it to

\set melismaBusyProperties = #'(melismaBusy slurMelismaBusy
tieMelismaBusy completionBusy)
