It would be much easier to answer your question if we saw your file,
at least the \score{...} part of it.
Do you, by chance, have a construct like
<<
some property settings
\new Staff{ ... }
>>
in your score? In that case, just move the property settings into the
\new Staff{...} to solve the problem.
