I described the cause of the problem in an earlier mail today.
The workaround for you is to run the following commands in
your bash shell:

TEXMF="{/usr/share/lilypond/1.8.1,"`kpsexpand  \\$TEXMF`"}"
export TEXMF

(You could stick these two lines into a file named ".profile" in
your home direcory so they are run automatically when you start
cygwin, but then you must remember to remove them as soon as you
upgrade lilypond to the next version.)
