It could be. Did you remove config.cache before rerunning configure?
Ah, now I remember something; python's library support for Cygwin is
not standard... You need to add something like
"/usr/bin/libpython2.2.dll" to LDFLAGS. You can try
LDFLAGS="/usr/bin/libpython2.2.dll" ./configure

No, I doubt that you can.

Autoconf >= 2.50 uses some new input formats, and versions <= 2.53a
have a critical bug for lilypond.
