looks basically good

File Documentation/usage/running.itely (right):

http://codereview.appspot.com/5843060/diff/1/Documentation/usage/running.itely#newcode56
Documentation/usage/running.itely:56: * Basic command line options for
lilypond::
how about:

Command-line options with --help
Command-line options with -dhelp

? I'm not totally confident about this idea, though, so don't take it
as gospel.

http://codereview.appspot.com/5843060/diff/1/Documentation/usage/running.itely#newcode201
Documentation/usage/running.itely:201: @option{-dsafe}, see @ref{Command
line options using scheme values}
@ref should come at the end of a sentence, or at least have some strong
punctuation after it (like a semicolon). Or maybe in this case a
parenthesis makes more sense.
