If I understood it correctly, chord notes have invisible stems, even if no stem is printed, which would serve as an explanation. However, the behaviour is thesame with two voices instead of a chord, when there is no stem at all:
AFAIK this is not correct: there is always a stem, visible or not - both for chords and single notes.
Anyway, you write that the noteheads in these examples should be centered. I always thought that the noteheads should be "left-aligned" to the corresponding musical moment - especially since they are left-aligned in case of quarters vs wholes:
