Agreed.  Also, it causes separately output parts to not match up.

The question is what to do about an initial grace. Does MIDI have a notion of upbeats before measure 1? If it does, perhaps one should treat an initial grace as an extension of the current upbeat or an upbeat of its own.

The goal would be to have sequencers be able to connect different parts such that there is agreement on when the first bar starts.

No idea what MIDI offers in that regard.
