Would it not be cleaner to store newly generated versions of these files in the build directory and let the VPATH mechanism take care of finding them? That would simplify the rules and also let folks actually update these files even
when the source tree is read-only.

Unfortunately not. This is how we used to do it, and make distcheck would get very confused when run in a VPATH build... I had also begun putting in
more and more Makefile.am hacks to work around corner cases.

The consensus is that such distributed special files should be maintained in the source tree and updated during bootstrap rather that at configure time.
