That's a rather broad question. There are a lot of ways the users can
"mess up the repository". You could probably fill several chapters in a
book with the common mistakes users make.

Most of these mistakes can be prevented with proper training.

Fortunately, you should be able to easily recover from most user errors,
especially if you make sure you limit administrative access, and limit
direct access to the repository itself. Very few, if any, commands can
mess up your repository to the extent that is completely unuseable.
