If emacs is compiled with the GTK toolkit it will not obey some
.Xresources

Ubuntu should have a package emacs-lucid or emacs24-lucid.
Otherwise you can compile it yourself.
./configure --prefix=/usr --sysconfdir=/etc --libexecdir=/usr/lib \
--localstatedir=/var --with-x-toolkit=lucid
make
make install
With the lucid toolkit emacs should obey Xresources
