There is no need for extra code for it.
I haven't looked at your code, so I can only guess:
- instead of putting `undo' as the binding in the low-level menu you pass
  to `x-popup-menu', you use something else (that ultimately calls `undo').
- you don't pass a keymap to `x-popoup-menu' but a list of things instead
  (the other format accepted by x-popup-menu').  Don't do that.
