I see these steps for removing a database:
1) Remove the corresponding line from the "database" file, or comment
it out (that one you did).
2) Remove the mail alias(es) for this database. (There is usually one
that calls queue-pr to enqueue reqests, and maybe another one for
query-pr.)
3) Also remove the cron job for this database. (This one, too, calls
queue-pr, this time to run the queue.)
If this does not help, please come back to the list, and give us an
example of the error messages you mention.
And if cured the problem, please also tell us what you found out; this
one is a good candidate for the GNATS FAQ.
