Yeh sorry was half asleep watching Le Tour.
Only ‘pybedtools’ uses the ‘bedtools’ package, and only ‘clipper’ uses ‘pybedtools’. ‘pybedtools’ is unlikely to be affected by a change in command line behaviour.
I built these two packages locally without incident. ben
