Yes, this makes many things possible. I like it, too.

No, xml-files will stay, but ~/.gnome2/gnome-commander and
~/.gnome2/gnome-commander-size will be obsolete. The options which are
stored there can be reached either with dconf-editor or by the gsettings
command in the terminal.

Yes, definitely, it will be much better now. As for the files in
~/.gnome2 I implemented a smooth transition. Ideally you will not have
to do anything for the migration. (Old files will be kept as backup)
