I don't follow, particularly how this is related to the Custom issue
at hand.

That treatment of faces something you have to do after all faces are
created, presumably using a Custom hook from defface.  Those keysym
things aren't customized, and if you can DTRT based on xmodmap, why
doesn't Emacs do that anyhow (not that I understand the need for
this)?  Why wouldn't tooltip-mode be defined?  Anyway, if it Custom
complained if it wasn't, that would be a bug.
