I know very little about make or how this works, but I think this
maybe fixes it:

modified   src/Makefile.in
@@ -565,6 +565,7 @@ emacs$(EXEEXT):
        cp -f $@ bootstrap-emacs$(EXEEXT)
 else
        rm -f $@ && cp -f temacs$(EXEEXT) $@
+       cp -f $@ bootstrap-emacs$(EXEEXT)
 endif
 
 ifeq ($(DUMPING),pdumper)

The next block copies the pdmp file, but this one doesn’t seem to copy
the exe.
