Actually, it doesn't really break it. All it does really (assuming you don't use the new early-init.el file) is that packages in ~/.emacs.d/elpa will be automatically activated before ~/.emacs is loaded. So if you set package-user-dir in your ~/.emacs presumably you don't have any packages in ~/.emacs.d/elpa and hence it won't make much of a difference: you can still set package-user-dir in your ~/.emacs and then call package-initialize.
