I believe this is the intended behavior since the comment of
isearch-clean-overlays says this explicitly:

  ;; This is called when exiting isearch. It closes the temporary
  ;; opened overlays, except the ones that contain the latest match.
                      ^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^^
