That doesn't make sense. Emacs could use the same exception in its license that Guile uses. The fact that the exception is used for Guile shows that the FSF does not object to the exception in principle. There may be a specific reason it's not desirable for Emacs, but then what is it? That sort of exception is similar to use of the LGPL. In most cases it is a step backwards. Only in special cases is it indirectly beneficial.
