You don't have to do that anymore. You only need to set up
GNUSTEP_MAKEFILES=/usr/share/GNUstep/Makefiles if you compile GNUstep
stuff (i.e. a typical user doesn't have to do anything).
BTW, there's a wrapper `gs_make' that does exactly this.

Could you please provide an exact recipe to reproduce the case (I don't
use gdm myself) -- ideally, in a Debian bug report? What exactly fails?
