ouch! might i suggest /usr/local/GNUstep next time around?
That is not a solution, it is just a patch for wrong behaviour of gnustep. gnustep should
take care about what it is about to destroy. what would you put in gs documentation? 'do
not use / as gnustep root directory because it can delete your data.' - "Ouch, there
is stated that it can destroy my data somehow,. How can i trust it even i install it into
other directory?"

I have an issue. GNUstep-make just deleted /Developer on my MacOSX system. This
is no permanent problem because i can reinstall, but it deleted it without
permission!!! This is because i use / as my GNUSTEP_LOCAL_ROOT. I understand
the issue and I will be more careful next time, but i think that it is VERY
important that there be some way of telling it to NOT delete the 'old'
heirarchy (or rather, what it thinks is old). a configure option or simply
leaving it in place. or asking the user at install time (go figure!)
Thanx,
JP
