Right! I have actually experienced exactly the same problems
myself, but when I look more carefully now it turns out that
I had set the environment variable LILYINCLUDE as well, which 
overrides LILYPONDPREFIX. Clearing LILYINCLUDE seems to solve 
the problems here.
