if I may add my two cents,

a nonlinear history is not bad per se!  On the contrary, a nonlinear
history can, if used cautiously, show development history very clearly.

I'm tempted to call the "confusing" part a legacy of the way CVS has
formed the way we think about version control.  I for one still suffer
from it.
