I can see something similar on a Ubuntu 16.04 VM : the gnubg from its package is about 4 times slower than one I compiled myself.
An obvious difference is that the package is set up to use only instructions available on all processors while my build detected that it could use more efficient ones that were available on this specific machine.
But in no way can this alone explain such a large discrepancy. The Ubuntu package must use some more onerous compilation options.
