I think I found a workaround but it wasn't really intuitive for me.

I went into 'Settings' -> 'Board Appearance' -> Chequers(0) and Chequers(1)
menus and swapped the colours of Player 1 and Player 2's pieces, then set up
the chequers, names, cube, score, turn etc in gnubg from scratch. Red is now
bearing off from the bottom right quadrant.

I've probably missed a much easier way, but at least it is working.
