You're right that the 3d settings are broadly a superset of the 2d settings. There are some problems where the mapping isn't exact, e.g. the textures in the 3d settings, these generally effect the displayed colours and so the 2d and 3d settings can have different colour values which produce similar colours.
Although having a single setting for both 2d and 3d designs would be nice separate settings don't really cause any problems and offer more flexibility.
