This seems very odd. Are you sure $LOCALTEXMF is exported?
What happens with (assuming a sh-like shell):
export LOCALTEXMF=/usr/local/share/texmf
emacs -Q
M-: (getenv "LOCALTEXMF")
?
(works for me)
