Works for me. Here's my recipe from emacs -Q:
emacs -Q --eval '(setq rmail-automatic-folder-directives '\''(("log" "from"
"logwatch")))'
I then do M-x rmail, when ~/RMAIL contains some mails from "logwatch".
As I page through the folder, I am first asked if I want to create the
"log" file. I answer yes, and messages are saved there as I look each
one that is from logwatch. They are given the "filed" attribute. If I
look at a message that has the "filed" attribute again, it is not
re-filed.
Please provide your recipe starting from emacs -Q.
