Are you sure it's not a text vs. binary problem?  Does 'md5sum --binary'
or 'md5sum --text' help?

> C:\>md5sum --version
> 
> md5sum (GNU coreutils) 5.97

The latest stable version of coreutils is 6.3; you may want to consider
upgrading.
