I don't know which version of avrdude you have, but mine does not have 'atmega644a', only 'atmega644' and 'atmega644p' (see man avrdude for the list).
I'm pretty sure 644 and 644a are the same anyway.
Here is my command line that works (purely as an example):
avrdude -p atmega1284p -c stk500v2 -P /dev/ttyS4 -B 5 -U flash:w:main.hex
