You may be interested in Cygwin (see cygwin.com), which is a port of a
Linux-like environment for windows, and includes autoconf as one of the
pre-built packages that you can optionally install.  Given this
environment, you can use autoconf out-of-the-box on Windows, with no
additional changes from how it is supplied on Linux.
