Well, it's the same for me too.  So changed it to

 TEXINPUTS.latex = 
.;$TEXMFLOCAL/tex/{latex,generic,}//;$TEXMF/tex/{latex,generic,}//

and in a few other places and everything works fine in the shell as well 
as auctex.
